Hank Skorpio was brilliant but that was because on top of being a completely generic and clichè (but intentionally so) supervillain he is also a genuinely great boss and a good friend to Homer, while Homer is completely oblivious to the true intentions of Hank no matter how obvious they are. Having hank as the actual villain of the Simpson removes both of the things that made Hank Skorpio so brilliant and instead leaves a clichè supervillain, one that can be made from scratch a dozen times if needed.

I think Hank works as a character because he is not a villain, despite so clearly being a villain. The joke of him being an actual, insane, cackling Bond villain, but a wonderful boss and friend to his employees is so great. And it works because it's so genuine. He's not putting on a friendly face to brainwash his workers. He's a genuinely empathetic, caring man who walks the talk of considering his employees friends, and genuinely likes and respects Homer. While also threatening to blow up whole countries and holding the UN hostage. As soon as you make him an actual antagonist, he loses his intrigue because now he's just another villain.

The important thing is they had the same voice actor. Plus, Hank actually did care about Homer so turning him into the villain would've been a little weird.

Although a minor, one time character, (there should be more episodes with him) he was a loved character. Coulda helped out his old pal with the removal of the dome but still.

I feel like the movie’s plot would have to change in order to properly fit the character and respect what we know of him. They could have a running joke in the movie about Hank and the Simpsons never noticing each other? Even had a scene of Hank and Homer running into each other and have a small chat without knowing or revealing they're in opposite sides of the conflict or even a part of it?

Obviously no, because while Hank Scorpio was a supervillain, he wasn’t really an enemy to the Simpsons. In fact he was a supportive boss for Homer, and gave him some good advice.
