I hope you didn't give up on the tank seal - it will work the way you're doing it, I can ASSURE you. Go look at how alum head bolts are installed when you build an engine, you have to go 1/4 at a time, and go in sequence. It doesn't matter how you make the seal in alum if you don't tighten it properly. You could also make a simple al ring to go over the bolts to act as a washer for the whole top, to help keep your plate flat as you tighten the nuts, it could be really thin, just a couple mm.....

Please don't take this comment bad, I would just like to share a thought. Even fuel tanks on land have double walls. It might be better to install tanks specifically designed for fuel rather than relying on the haul of the boat. The fuel is at the bottom and would likely be the first area to scrape. It seems that tanks could provide a layer of protection.

Brian, I just noticed you were getting excited about using Nitrile Rubber on the fuel tanks but it also comes with problems. Almost all rubber compounds suffer from hydrolysis which functionally is a microscopic bacteria that breeds internally. It acts like a little weevil and rots the rubber from the inside out. The shoe industry suffered greatly from this and people just put it down to perishing, but it grows quite rapidly when the rubber is not flexing or used in a pliable way. How many shoe soles have you seen or heard of that look perfect but when you touch or wear them after storing them in damp places, the soles just crumble away. This is rubber hydrolysis. The footwear industry has stopped using rubber as it also was super slippery with diesel, but that shouldn't affect your situation. The better product to use is TPU or Thermo-Plastic-Urethane. It is tougher, does not cut or tear easily on sharp edges, and is lighter and non-perishable. It is now used extensively throughout many industries and is cheaper than any rubber product. It's just like what Tyvek did to the hessian bag industry ......... killed it. I also live just around the corner and can meet you on-site or go for a coffee if you want to discuss this further.
